Introduction

MOM is a high performance short read mapping tool designed to better handle the higher frequency of sequencing errors near the 3' and 5' ends of Illumina reads. Specific details on the algorithm can be found in our paper in Oxford University Press Bioinformatics.

MOM 0.4 Version released

Version 0.4 of MOM has been released. The download links are below.This version improves performance when using a large number of small reference sequences and introduces a paired read matching mode.

MOM version 0.2 released

After a long wait and much testing, MOM version 0.2 is finally available for download. This release adds RNA support, and support for lowercase Fasta files. In addition, there are some minor bugfixes and performance enhancements to the core code.

We expect to release our paired read implementation soon, so please check back in the next few weeks for the new version.

Test Data Available

The test data from our forthcoming bioinformatics paper is available for download. All four datasets used in the paper are available.

MOM Version 0.1 Released

MOM Version 0.1 is available for download. Although we have extensively tested our software, please consider this to be a beta quality release. We are still working to improve the performance and reduce the memory usage of MOM, and will be adding several new features in the next release.
